looking closer at your log file excerpt, I see that the bounding
box logged there denotes A4 media. That leads to the assumption
that either the xpdf/pdftops 3.01 has a bug or the /etc/xpdfrc
is not the file the filter uses.

BTW, I myself use xpdf/pdftops 3.02 .
