We moved the mime.types and mime.convs from /etc/cups to /usr/share/cups/mime in CUPS 1.4.

cupsd looks in both /etc/cups and /usr/share/cups/mime for MIME files.  Priority can be specified using the (you guessed it) priority rule for MIME media types and the cost value for filters.
