While you cannot have CUPS change how a document/file is formatted, you can tell CUPS to print a file in landscape orientation, do 2-sided printing, etc.

You'll find documentation on options for the "lp" and "lpr" commands at:

For applications, the Print dialog should provide controls for selecting the orientation and 2-sided printing mode.
